Once I unplugged my mouse the game would recognize the XBOX One controller. It turns out that my ROCCAT Tyon mouse software treats part of the mouse controls as a game controller. So I know this wont work for everyone but I finally figured out why I could not use my XBOX One controller on my PC version of Far Cry 4.
